MPEG editing - help?

I want to convert a part of the movie. The part that I want to convert is actually some of the chapter. Is there any way to do this? I converted the whole chapter with D2S 1.09B2 and then used TMPGEnc PLUS 2.53 MPEG Tools "Merge & Cut" option to cut the muxed MPEG file created by D2S. The cut file although in sync doesn't have the audio in the last 3-4 seconds. Can someone help me with this? I tried it with Roxio Videopack 5.1 but the output was really messed up. The audio got out of sync by a min. or so. What's the right way to do a part of the movie. I have the ripped chapter, whose some part I want to convert on my HD. SO, I can start from the begining if required. Any help will be appreciated. -Amit

TMPGEnc PLUS 2.53 MPEG Tools "Merge & Cut" thats the only way i know of that will not destroy the output. ive tried others and they just mess things up... 3-4 seconds... well can u just make it 3-4 seconds longer total :-)

Muxing problem?? 

I did everything u said Gerti67. But now the mpeg file doesn't have sound. I can still play the mp2 file in windows media player.
